Do you know what type of extra controller you have
in your system (brand or chipset)?

I'm running a system with two extra controllers in it.
With an old kernel I was using (2.2) I had to specify 
the irqs and i/o ranges when starting up (I added
it to lilo.conf as an append line) but with a newer
kernel (2.4 I think) I just compiled Promise drivers
in and it detected it with no problems.
