DNS queries can be NATed just like most internet traffic.  Your firewall
does not need to be aware of the fact that the clients is doing a DNS
lookup or a HTTP request.  It's all the same to it.

You could also have a dedicated DNS on your firewall that acts as a
proxy, or even a caching one, for the client's requests.
