Yes, there is a boot sector at the beginning of a floppy.  You should
take a look at /usr/doc/lilo-*/README (or wherever the doc/ directory is
on your system).

Why do you suspect lilo?  You might want to explain things a bit.  What
distros, versions, ...?  At what point do you get the blinking?

Sounds like you can get into one OS.  If so, you could run lilo there,
mounting the other partition to point to it's /boot, kernel, etc.  But I
wonder whether your problem is lilo.
